In this very interesting newspaper article (The Baytown Sun (Texas), 3 June 2009) regarding the UFO sighting by a Continental Express airline pilot at Bush Intercontinental Airport, we learn that the FBI investigates cases where UFOs are sighted near airplanes:

The comment by FBI Special Agent Shauna Dunlap is remarkable. According to her – the FBI and Federal Aviation Administration (FAA) investigate many reports of UFOs sighted near airplanes each year.
In effect that would mean that there are many UFO sightings that have been reported by airplane pilots (and likely reports by airport personnel), which the U.S. public hasn’t heard about.
Special Agent Dunlap says that almost all reported aviation UFO sighting cases turn out to be not of a criminal nature.
In this article we also learn that the unknown object flew under the airplane and disappeared.

The above article presents a story regarding former WEAR-TV (Pensacola, Florida) crime reporter and anchor Shauna Dunlap who decided to become an FBI agent.
U.S. Civilian Aviation Safety Research:
NARCAP is a civilian aviation safety research organisation who investigates reported cases where UFOs have been seen near airplanes or over airports. Many of NARCAP’s members are former high-ranking U.S. government officials.
